Like saying "Oh my God!", saying "Holy Cow!" is indeed referring to a deity. This makes it blasphemy, and makes you liable to get into Cow Hell!
Although, Cow Hell is actually only a place for bad cows. And cows can't speak. Yah, the cow devil gets kinda lonely.
"Oh my God!" originates from calling upon God to help you. This goes the same for "Holy Cow!"

The phrase holy cow comes from the renowned incident in 1814 where a cow got a bunch of holes drilled in it, and it was auctioned off as swiss cheese. It eventually went for over one cent to an Irish buisnessman named O'Bama.
